He does it because he loves [Helen] and because he owes her and because he is trying to protect her from the burden of killing that child. He has always lived his life by this code of not killing innocent people. While you can argue that Trent is not innocent, that he has done bad things, he is still a kind soul who made a terrible mistake.
The idea was for Sam to make a personal sacrifice for her friend because she loves her and because, as you see in episode 3, she sacrificed her own chance to go out and help him. He's there to do anything for her, so he does.
