Pieceys are reanimated clothes that were left behind by their owners, so it's logical to conclude that a ghost train might also exist.
The train doesn't stop there, as another justification for its existence is given by Piecey who takes Nikki there. The train serves as a vault for the Pieceys, housing a powerful relic of the Desired, while the ghosts on board are a sort of anti-theft measure. When Nikki is asked to navigate the haunted, booby-trapped train cars to ensure the safety of the relic, the specters she encounters are a logical conclusion rather than seeming unexpected.
