Instead of Waller simply taking metahumans as prisoners for random missions to benefit America, she started the idea as a contingency plan for the Justice League.
Waller lost her family to violent random crimes, and the superheroes of the world weren’t there to save her. This gave Waller a strong dislike of superheroes, and it was the first step she took to create a way to deal with them.

Initially, the squad was simply created to act in America’s best interests in foreign affairs, such as destabilizing countries or defeating the enemies of the Methhumans. Considering the squad started out with mostly non-powered people, such as Captain Boomerang, it makes sense that their missions are equal to their powers. But over time, Waller continued to add more and more powerful members, and now the true purpose of the squad was revealed.
